D2 Checklist is a great soucre for checking milestones, progress (faction ranks), and collectables. They have also recently added a tracking system for the upcoming triumphs in "Solstice of Heroes".

These Interactive Maps (lowlidev) are great for tracking activities (think ghost scannables, lost sectors, etc.) on all locations. You can toggle on and off certain "activities". This is particularly usefull for the memory fragments and ghost scannables.

Destiny Status is good for tracking weekly activities, reputation, and basic stats for PvP and PvE.
